The [illegible] convention you described is the right call, and I'd take it one step further by collecting every one of them in a short list at the end of the document with a page reference and my best guess beside it, so you can settle twenty uncertain words in one sitting without hunting through the file for yellow marks. Handwriting work goes wrong in a predictable spot, which is digits and proper nouns, since a cursive 1, 7 and 4 all collapse into each other and spellcheck will never flag a wrong number the way it flags a wrong word. Those I read twice and mark when I'm not sure, and I don't quietly guess. For the .docx itself I use actual heading styles and list levels, so your headings stay consistent everywhere and you can change every one of them, or generate a table of contents, in a single move later on.
