I have spent the last 10 years in image processing using variety of libraries (opencv/magic/phash) and more. Image segmentation was in the core of my work. I am well familiar with 3D Slicer. Your job description did not specify what type of segmentation do you want exactly: What do you wish to achieve with that segmentation ? (Comparison / Classification / etc).
